Say thank you to her specifically in the same time you are saying thanks for coming to everyone/your parents etc.
If you are not having a boquet toss you could present her with your flowers. I am gifting my flowers to my birthmom during the recption, so thats just an idea I'm throwing out there.

I would thank her during the speeches, maybe tell a little story about how you and your FI met and how grateful you are to your friend.

I don't think a physical gift is necessary. If you wanted a nice small gesture you could give her a bouquet of flowers or bottle of wine privately.
