Do you know the area of San Diego you are staying in yet?  That makes a big difference the other recomendations....

The San Diego Zoo is a must.

My favorite beach is La Jolla Shores.

Check out TripAdvisor.com.  That's a great travel site and has lots of traveler reviews.

    Hey there!

First part of this message is a cut and paste from a post I did to a girl coming here for her honeymoon...it is answering some of her questions so sounds a little disjointed.....didn't want to retype it....then there are some other suggestions further down.

I'd rent a car if I were coming here....there are buses, but they aren't as easy to use as some big cities, in my opinion....I think you'd use a lot of valueable time trying to figure them out...There is alway street parking, but that doesn't always mean you'll find a great spot downtown....and downtown and Coronado are metered parking.....not a huge deal, but good to know, and many spots in La Jolla have a two hour parking limit, which means you have to move your car.

When you do the zoo, take time to do Balboa Park too....same area....won't need to repark.....In my opinion, worth the time if you're already there.  Also both are close to downtown, as it Coronado.

Another nice option is the Old Town Trolley tours...http://www.trolleytours.com/san-diego/. They drive around and have many places they stop and you can get off, and then catch another trollley  when you're done.  They go to Coronado, Balboa Park and the Zoo, Seaport Village, and other places.  You could do that for two days, and maybe fit in a few more sites than if you were driving yourself.  For the La Jolla day you could rent a car as I personally think a bus might be a hassle, but others might know more.

If you are staying downtown, then the Gaslamp has tons of retaurants and shopping, and is totally walkable.

La Jolla is a great all day thing....walk the beaches, see the seals, grab some sandwhiches at Girard Gourmet and head down the hill to the grassy area overlooking the ocean, poke around the shops and galleries and pick one of the many restaurants for dinner, watch the sunset.  If you can manage to go on a Sunday you don't have to worry about the parking time limits.

Cedros Design district in Solana Beach is a fun street of all kinds of shops, little eateries and a fun farmer's market on Sunday.

Sea Port Village is fun to walk around.  You can go to Pacific Beach, walk Garnet and see the shops and restaurants, head down to the boardwalk, ride the roller coaster at Belmont Park and eat junk food.

Jake's in Del Mar is a fun restaurant right on the water.  Rei Do Gado on 4th ave in the Gaslamp is a brazilian steakhouse...they come around to your table with all kinds of meat and slice you off what you want....and have a great salad bar.  Kind of fun.  Assagio Pizza in Sea Port Village has great Chicago Style Pizza, and the greek place next door to it is yummy too.  Cafe Athena in Pacific Beach has my favorite greek food.  Cafe Chloe downtown is a fun little spot (a tad expensive, but good food). Felipe's is a very popular italian place in Little Italy downtown.

You can rent bikes on Coronado Island and ride around the island, go shopping on Orange Ave, see the Hotel Del and enjoy the beach and the many restaurants. I like The Rhinocerous cafe for dinner and Tartine (a little french cafe) for lunch. Brunch at the Hotel Del Coronado is great.

    Have tons of fun!

Congratulations! My husband and I will be spending our 1 Yr. Anniversary in San Diego this June as well. Our usual hang out spot is Balboa Park. Greatly recommend it for the culture, art, history, and nature. Not to mention the restaurants and a couple of eateries. Gaslamp Quarters on 5th st. is also a major hangout for all with its restaurants galore and dozens of shops. Its always hoppin day and night. For Mexican food I recommend Casa De Pico in near La Mesa (Superb!) or try its sister restaurant Casa Guadalarjara in Old Town San Diego if you don't want to drive far. For breakfast, you need to try famous Richard Walker's Pancake House. The best in the West! Their on Front St. and be prepared for the wait. They close at 2:30pm. The Marriott-Residence Inn is a great place to stay. It's only a couple of yrs. old  and right in Gaslamp Quarters. Just blocks from many hot spots.
Best Wishes for a great time!
