I suggest either going all the way South to Key West or staying at either Cheeca Lodge or Little Palm Island.

    GL!

i heard little palm island is very romantic and exclusive....no kids allowed and you need a boat/ferry to get to it from the mainland.  :)

Little Palm Island is SUPER expensive, IMO. More power to you if you can afford it.

Key Largo will mostly provide you the opportunities to dive/snorkel.
Islamorada is the sportfishing capital of the world, so if you like to fish there will be a lot of charters.
Hawk's Cay (Duck Key) is an island resort. I've heard lots of good things about it.
Marathon I don't know much about.
Bahia Honda is a beautiful beach, one of the top rated in the country, but you have to camp there and there is absolutely nothing to do at night.
Key West is where most people go because there is the most stuff to do there. The rest of the islands have nothing in the way of night life.

The other islands won't have much of anything for you to do unless you have a boat and can go out on your own to snorkel/dive, fish, or boat ride.

    Good luck!

Oh, and keep in mind that Sept is the height of hurricane season, so you will want to buy travel insurance- they start evacuating the islands 3 days out if there is a risk of a hurricane and guests are the first that they make leave.

Here are some suggestions for more honeymoon-y type places:
    Ocean Reef in Key Largo
    Cheeca Lodge in Islamorada
    Hawk's Cay in Duck Key
    Casa Marina in Key West

    thanks guys!! LOVE it :)

We're really not sure what to do/where to stay etc, we've looked at renting someones home or something such as VRBO.com so we can save money that way, and we can also buy groceries rather than having to eat out all the time. etc.

I really love Islamorada and Key West.   Although it really depends on if you want to relax, or if you want to party.  Also, if you have a rental car it's easy to make day trips to explore other Keys.

We chose Islamorada for our wedding because it had the privacy we were looking for and seemed to have the most large rental house options on the water.  Islamorada is very beautiful and very relaxing.  Have dinner at Pierre's if you get a chance - amazing!

We honeymooned in Key West and had an absolute blast (although the hangovers every morning were brutal).   There is so much to do, and no need for an strictly planned itinerary.  Dinner reservations and snorkeling/kayak/parasail charters can be made with little notice.  If you stay at a B&B or resort, the concierge can usually make recommendations and reservations for you.  We stayed at the Mermaid and the Alligator B&B and will be staying there again this year.

For rental houses you may also want to look at www.stayinthefloridakeys.com (we booked through them for our wedding) and http://vacationhomesofkeywest.com/.
