We are starting on our thank you cards now. What do you write to thank someone for money/check? I feel like it is rude to say "Thank you so much for the money" What is the proper way to thank someone?

Thank you for the generous gift! 

Then some version of - we plan to use it towards xyz, or we're saving up for a xyz and this will really  help us on our way, or something along those lines.

Yeah, "generous gift" is the usual code for money. "Very generous gift" if it was unexpectedly large or far more than you would have thought someone would give you. Like Dani said, tell them specifically what you're using it for or at the very least that it will be much appreciated as you start your married life together.
